宁古塔是满族的祖居地之一。汉晋为北沃沮之地，南北朝属勿吉，隋初称靺鞨。公元698年（唐圣历元年），粟末靺鞨首领大祚荣据东牟山（今吉林省敦化市境内），建立震国，仍称靺鞨，史称“旧国”。713年（唐开元元年），唐朝玄宗皇帝册封大祚荣为左骁卫大将军、渤海郡王（遂去靺鞨号），以其辖区置忽汗州，授其都督实职，亦称“渤海都督”。

755年（唐天宝十四年），渤海三世王大钦茂从“旧国”迁都于上京龙泉府（忽汗城，今渤海镇），历时171年。辽属东京道，金属胡里改路，元属辽阳行省开元路，明属奴儿干都司阿速河卫。

清初，1653年6月（清顺治十年五月），设置宁古塔昂邦章京。1662年（清康熙元年），将宁古塔昂邦章京改为“镇守宁古塔等处地方将军”。将军衙门始驻宁古塔旧城（今海林市旧街乡古城村），后因水患和为抗击沙俄用兵需要，1666年（清康熙五年），于牡丹江边觉罗城西南5里处修筑新城（今宁安镇）。新城告竣后，将军衙门从旧城迁至宁古塔新城，是清代边外七大重镇之一。

1909年6月2日（清宣统元年四月十五日），将绥芬厅升改为绥芬府，移驻宁古塔城。1910年5月（清宣统二年四月），以府治移驻宁古塔城，就宁古塔取意，改为宁安府。

1913年3月，将宁安府改为宁安县。

从顺治年间开始，宁古塔成了清廷流放人员的接收地，他们当中有抗清名将郑成功之父郑芝龙；文人金圣叹家属；著名诗人吴兆骞；思想家吕留良家属等等。他们的到来，传播了中原文化，使南北两方人民的文化交流得以沟通。流民的涌入改变了当地以渔猎为主的原始生活方式，教他们种植稷、麦、粟、烟叶，采集人参和蜂蜜，使农业耕作得到发展。

当时清朝朝廷的大案以它作为句点，因此“宁古塔”三个再平静不过的字成了全国官员和文士心底最不吉祥的符咒。任何人都有可能一夜之间与这里产生终身性的联结，而到了这里，财产、功名、荣誉、学识，乃至整个身家性命都会堕入漆黑的深渊，几乎不大可能再走得出来。
